After a Boss wave, normally you can’t get the Early Bird bonus on the wave that comes after the stage transition, but if you exit the game and open it again, the Early Bird bonus is available normally, probably for the same reason Space Race challenges reduce several seconds after exiting during the transition (which appears to be fixed in 1.17).
