Hello, I’m new (well sort of) I recently started upgrading the weapons I have via the shops and have about 3.8/14 maxed out.
My question is if I were to start working on maxing out say the ion blaster does that mean that it’s upgraded version will be installed when I start say the anniversary mission? or is that locked to start you at lvl 1 ion blaster regardless?

Some missions (Weapons training, Anniversary) ignore your equipped weapon and you are locked to start at a certain level. All others, you start normally with the same weapon and level you equip (if you buy a weapon for example, remember to replace your default Moron Railgun with the new weapon in the Fleet).
